So I remove my X52 from the assigned controllers and it keeps coming back, as well as none of the menus work if I remove my X52. If its actually assigned then I cant play even on mouse and keyboard, I cant go through zones as well if I remove the X52. How is this even a thing?

Its been a while since your post so I hope you have had some success on your own?
If not, I honestly cannot say for sure what is going on as I havent had a flight stick for decades now. I know that LE are working on controller support generally and that there are some very specific (and sometimes heated) forum posts about getting it working properly… It could be that your flight stick is one that has known issues…
There are also lots of similar comments about the settings with controllers and other features resetting on restart… it could be this too…
While I doubt they will respond specifically to your post, if you want to help the devs solve the issue - or at least give them something more to go on, then you should post your system setup and game settings.
