Detailed description:
The shrine cannot be clicked, looks to be half underground. Tried spamming, clicking from every angle slowly, I can’t get it.

How consistently does this happen?
First time I encounter it unfortunately, since I haven’t found this layout that often yet.

It looks like only top part of the shrine is actually showing due to the elevation change on that map and the shrine spawning at the lower end rather than on the level you are standing… So you cannot actually click the bottom of the shrine - most things in LE require clicking the botton of the object for proper targetting.
