If you kill Lagon in first phase, it’ll still teleport you out to the intermediate phase. When it teleports you back, Lagon will be dead (and Harbinger will spawn). No prophecy for lagon kill will happen (although you’ll still get to choose blessing).
I don’t know if this holds true when you do it without a Harbinger, but it 100% doesn’t work with a harbinger.
