When transferring items from your inventory to your crafting bench using shift+right click glyphs are moved but they are not available to use in the crafting bench and you can not search for them. I would expect that if they are being stored that they would be use able.
Sorry for the confusion-- runes and glyphs are stored in the Crafting Materials window, which is accessed through the button on the side of the inventory.
