I was wondering why the Affix/Runes drops aren’t auto picked up like gold, I don’t see a situation where you don’t want to pick those up, it would just be a nice QoL feature. Could even be enabled/disabled in the option if some don’t like it but in general I don’t see the harm in autopick up those.

Yes, you are correct, it would be a great QoL feature. As you can see from Llama8’s search lots and lots of other players think so.
Unfortunately the devs believe it is important to the gameplay loop that you regularly have loot to click on, so they have said the won’t be changing it at the moment. But they are considering clustering shard drops more so its a less tedious part of the game.
